Which file(s) are the navigation equations located in the arducopter software?

My Arducopter won't follow any waypoint missions in auto. It goes completely off course(30-40m). I also set the default altitude at 1m(I have a sonar), but it climbs till it is about 20m in the air. Looking at the telemetry data, the copter knows that it is getting further and further from the waypoint, but it continues to head away from the waypoint while in auto mode. What could cause such a large error?

It flys in stabilize fine, and this has occured several different times(reloaded firmware each time and setup again)

I have a 3DR quad, assembled ready to fly from Udrones with APM 1.

They are in the file named navigation.pde. 

You should really clone the GIT repository if you want to fuss with these. The 2.7 (was 2.6.1 until yesterday) has major improvements to Auto. 2.6 worked OK, but 2.7 is a dream!

I don't see Arducopter 2.7 or 2.6.1 in the downloads section of the arducopter wiki. Are they somewhere else?

Just to clarify, you think that the problems with auto that I have experienced were caused by the 2.6 software?

Season Two of the Trust Time Trial (T3) Contest has now begun. The fourth round is an accuracy round for multicopters, which requires contestants to fly a cube. The deadline is April 14th.
