You'll need to use the RCMAP parameters to change the order of the roll, pitch and throttle channels. There's a bug in AC3.2 though which means that the RCX_MIN and RCX_MAX parameters don't get remapped though so you'll need to setup the transmitter so the ranges are the same for the three channels.

We don't have a wiki page which describes how to use RCMAP as far as I know but basically you just need to go into the full parameter list and change the contents of the RCMAP_ROLL, RCMAP_PITCH and RCMAP_THROTTLE channels. For futaba (and similar) receivers which are the standard, ROLL is "1", PITCH is "2" and THROTTLE is "3". I think for JR tx/rx systems throttle is on channel 1 so RCMAP_THROTTLE should be set to 1. I think ROLL becomes '2" and Pitch becomes "3". I'm not 100 percent sure though
