Hi,

I need to mount an atom board along with a camera to my Arducopter to do some high level image processing and computing. I hear that there are certain ports free on the APM's that would let us connect an external board to it. Is this true?? Sorry but i am new here.

So can i go ahead and mount my Atom Board in the same way or do i need a separate power source for it??

Well it depends on what kind of input you want the atom board to have to the APM.
I do think you will need a custom power setup as most atom boards run at 12V and RC hardware tends to run on 5volt, not to mention that you will likely want a separate battery for it so you dont get brownouts between atom and servos/radios.
But yes you can connect almost anything you want to an APM, but you have to be creative to some degree.
