"The "HAL" changes to the APM code stopped Visual Micro working for me also, but found instructions on their forums to fix it. Check this link. Works fine for me now.

Yeah funny, we make a build dir but the hex is placed elsewhere. In /tmp/ArduPlan.build/ for me.
Make upload worked fine here.

If you are hooked up to your APM on its USB port you can have the Arduino IDE upload the hex code to APM after it has compiled.
