"Ken, There doesn't look to be any code for EM406 in the mega libraries. You may get it to work in NMEA mode, but there is no specific initialisation code. You would need to do your own init to set the output to NMEA @38400."

Are you able to fix the problem in the code of ArduIMU so that it can works with EM406.
In my UAV I am using (AP + Shield V2 + GPS EM406 + ArduIMU).

Thanks I will be waiting for the official post.
If I have to replace the EM406 with the recommended uBlox then I need to wait for shipping to UAE which take days
