Copter pauses during Auto flight

We have several DJI S900's using Pixhawks, and in the past couple of months, we've noticed the copter "pausing", or at least wide swings in speed from the planned speed. This seems coupled with the inability to hold the planned altitude very well.  Anyone else seen this, or know why this might be occurring? I'm attaching a sample log. Vibration levels seem reasonable. This flight breached the altitude fence (10m higher than mission alt) and also tipped over on landing doing a good bit of damage.See More

"Thanks, Anthony, for the response. The copter is well below it's max weight, has been through the auto-tune process, and flies with very good stability and precision.  And yes, the small perturbations in roll you identified are waypoints.…"

Can someone explain "Desired Roll" vs. "Roll"?I have an unexplained crash that occurred at the end of a long autonomous flight.  Suggestion in the manual on log file analysis indicates differences between desired and actual values might point to a mechanical failure. "Thanks, presumably that using CHDKs native support for USB triggering rather than a script. Have you managed to lock the focus, it seems a lot of people (including me) are struggling to do this with the SX260HS in particular when running CHDK."

"I am not connecting the camera to the APM at all. I just use the intervalometer function of the chdk."
