I am in the process of finishing a project of mine. Its my understanding that the auto pilot control has to be connected from your RC receiver to the APM 2.5 board and that is how i will be able to switch from autopilot to using the transmitter.
This link shows the connection but no pin label for the receiver.

Inputs CH1 goes to Aileron
Inputs CH2 goes to Elevator
Inputs CH3 goes to Throtle
