Differential thrust is not currently possible with the ardurover code directly, but can be accomplished with your motor controller or an additional microcontroller between the ardupilot and your motor controllers.

As for your other requests, I don't think you'll have much getting a custom version of the mission planner software without coding it yourself. 

What kind of project / budget are you aiming at? I work for a company that develops autonomous surface vehicles (boats), and we often take on small projects for a myriad of objectives.

I did wonder about the rudder vs. differential thrust problem. I have fixed it for a customer using Dragon OSD however this new project might need to be more of a simple "one-box" solution and without the unnecessary video part. I don't have a full brief, however I believe they are looking for an AP solution for an anglers' bait boat with a view to commercial production. Currently they produce a range of boats operated by RC. I imagine they would like a boat that can be programmed to follow waypoints by android phone/tablet, PC etc so the angler need not pilot the boat. I don't know what the sales volume is like but I expect they don't have thousands to spend on R&D and that the product itself should not be too pricey.

despite my lack of programming abilities I am fascinated by the prospect of programming an arduino to do this task however looking at the complexity of the maths involved in converting GPS lat/long locations into waypoint headings I thought I might be able to strip down the ardupilot code instead... this also looks to be too hard given they don't have a budget to spend for me to Iearn to program!

Simplest way forward it seems would be to offer a coder some work and put them in touch.
