If I have a radio receiver connected to the APM with the flight mode in position "Guided" and sent the APM a MAVlink command that involved changing the flight mode to "Land", will the APM follow the MAVlink command or does the radio signal always trump MAVlink?

    The copter will follow the radio signal.  A mode change will always go through, wether it comes from radio or from mavlink.  So if you click guided op laptop, copter wil go into guided mode.  If you then switch to loiter on radio, copter will go into loiter.  If you then switch to land mode on laptop, copter will land.  If you wanna put it back into loiter with the radio, you first have to switch to another mode with the radio and then back into loiter (so that the copter sees a change in mode comming from the radio)
