I just downloaded v 48 of mission planner and tried communicating with my arducopter with the switch in flying position. I got an error as shown in the attached image.
One of the possible reasons indicated for the error is the copter trying to get gps fix so I placed the unit where satellite fix is possible. When fix was acquired, re-initiated planner communication but the same error resulted. Flipped the switch to CLI and connected the copter and I was able to get a successful connection! Reverted back to v 20 and no problem communicating with the APM/IMU either in CLI or non CLI mode!!!
Any ideas what's going on and how to resolve it? Thanks.

the log i need is in the flight data tab > telemetry log, it logs all valid mavlink packets sent and received, it should only be a small file
Normally the Mission Planner will automatically reset your board before initiating a MAVLink connection, but if your Windows port setting aren't right (set RTS on close) it might not work.
Those Windows settings are covered in the manual:

what firmware is on the arducopter?
