APM dosent always navigate to waypoints in Auto

Im flying a HK Bixler with the APM 1.4 board and everything seems to be working properly but "Auto" mode. FBW_A seems to work very well and RTL bring the plane back to the launch location as expected. However, when I activate Auto mode 4 out of 5 times the plane will just come home and circle just like in RTL mode. I used a simple 2-waypoint mission where the plane flies 150 meters or so away from home to WPT 1 then back to WPT 2 which is 60 meters from home. It only actually followed the track once, every other time it just returned home. Any ideas?

    That probably means that you haven't restarted the mission or reset the board. Once it finishes a mission it will RTL until you command it to start a new mission.
