I'm using Arduimo V2 flat. I've downloaded the latest code (1.8.2) from the website and connected the board through the FTDI cable. I succesfully used this FTDI cable to load code onto the Ardupilot board. I double checked that the same board as for the Ardupilot is selected (Arduino Duemilanove or Nano w/ ATmega168).
Having the Arduimo connected, whenever I open the serial monitor or trie to upload code (e.g., the latest 1.8.2) the red, blue and yellow LEDs flash on the board and Arduino complains that the connection to the programmer was lost. It seems that any interction with the board through Arduino causes a reset.
The board itself seems to work. At least the red led is going on when I move it too quickly.
Any help would be greatly appreciated.

I agree with Ken that it's normal for Arduino to reset when you open the serial monitor or upload code. So I think if the code seems to be running you're fine!

Yes, opening the serial connection / changing the baud rate will cause the Arduino to reboot. You can't monitor while uploading.
