I am quite new to this whole experience so please bear with me. I have received my ArduPilot Mega hardware 2 days ago and started fiddling immediately after.  I uploaded and am now running APM ver 2.012 beta.  I hooked up all equipment as per the manual for the version 1.04 boards and got my JR 2610 radio equipment connected. Eventually after fiddling quite a lot  I got the entire setup to work but noticed some weird reactions from  the AP. The channels seems to be switched between the ailerons and rudder and also the elevator and throttle.

Does APM support mode 2 transmitters or do I have to switch my transmitter to mode 1 to get everything to work correctly?

Really it doesn't matter if your transmitter is mode 1 or 2, or even 3 or 4. It is all a matter of how you route the connections between the receiver and APM. All you need to know is that the aileron channel goes to In 1 on APM, elevator to In 2, throttle to In 3, and rudder to In 4. If you are using rudder only (no ailerons) then rudder goes to In 1.

APM is designed for Mode 2. Check your wiring--it sounds like you've got the servo cables in the wrong outputs. Remember that the current board is numbered 1-8, not 0-7.
