I created a very basic auto flight plan with only a few waypoints.
I take off and setup in a hover. Then I activate auto mode via a switch. The copter just go's straight up in the air very high. it then doesn't seem to proceed to the way points.
What am I doing wrong?
Does it first try to go to the home position? Why so high up to start? Any tips for getting started?
Also when I program the way points in it keeps asking if I want to load home. Sometimes when I say no, it seems to reset the home position.

Forgive the dumb question, but are you making sure you have GPS lock before flying? Not just the light on the GPS, but the blue LED on the APM itself and Mission Planner showing 3D lock?
Are you setting specific altitudes for the waypoints?
If you load waypoints from the APM, it will ask if you want to reset HOME. If you say YES, it will set HOME to the machine's current GPS position.
And remember that if you edit waypoints in Mission Planner, they are not written to the APM without you expressly telling it to write them and there is no visible cue to remind you. So if you load form the device and make changes and forget to write them back out, the old waypoints will still be in there.
