We are aiming to make it autonomous.
We want to use the ardupilot in our ornithopter,
It probably will need a bit of programming to handle gliding, I would expect the default behavior of an aircraft autopilot to keep the throttle on all the time. Flapping is somewhat analogous to throttle on a normal airplane except for causing! changes to lift, that would probably work out of the box with some gain tuning. Navigation should work the same as an airplane which your micropilot seems to handle well.
Can you please help us with this problem since we are new to the autonomous world and were contolling our ornithopter only with a 6ch radio control.

you should post query for this on DIYDrones.com who is main producer of ArduPilot Mega autopilot system. We are their partner company and producing air frames for ArduCopter and some electronics for them.
But as I was reading your requirements, I think ArduPilot Mega software would do most of your needs even now, you only might need to re-program motor commands and some control functions. Everything else should work our from the box.
