I got one of these thinking it was the same as the one at the diydrones store but the pin outs are different. Can I just mount it externally or will only the diydrones magnetometer work?

Yes !
I've tested this with APM 1.4 + oilpan and it seems to work without problem. I see no reason why it wouldn't be OK with APM 2 or 2.5
