I have flown with APM 2.6 with the external GPS/compass for several months. The compass has always been of about 40 degrees, but I haven't worried too much about it, as the plane flies missions well. With the latest 2.75 plane, it began throwing an error if the GPS and compass do not line up. I have attempted manually entering declination, auto-declination, and live calibration, but nothing has increased the compass accuracy. I had a magnet directly behind the compass for a couple months and have since removed it.... would that have messed it up permanently?

Did you get any results with your compass in thend.
I have just start preparing my apm and ext compass, and am geting similar. After multiple calibration attempts it ends up being off about 90o give or take a bit.
