I have a question in relation to connecting the rc receiver to the APMI noticed the it appears on the photos that only the signal pin between the receiver and the APM are connected is that right? The other two pins on the three pin servo leads are not connected.When I used the jr female to female leads I find that the connectors are too big when u connect up all the channels.

The connectors fit, they just look like they don't fit well, it looks like the plastic at the end is too big and it forces the connection to bend to one side, you can see that the last connector is on an angle towards the next connectors pins, which makes it hard to insert the next connector.
That's right, you only need the signal wire for the input lines to the APM however on one of the receiver connections you will either need all three or a connector with the other two (GND and 5V) to bring some power to your receiver.
Can you post a picture of your problem with the connectors - I can't visualise why they won't fit
