I have a question regarding the input voltage for the APM board. I know the PM distributes a voltage of 5.3V through the BEC. I was wondering what the max input voltage is on this rail? If I were to use a 6V BEC on this would it fry my board or would this not be good?

The short answer is don't. No more than 5.5V on the input works best. The board might survive a clean 6V signal, but if it spikes above 6V it's probably toast.

cheaper to but a BEC that is 5.5V out.
