today I was able to finally try my new ublox gps (Ardupilot code 231, configtool 1.4.11).
At the field I had the same problem: after calibration, made as usually, ardustaton showed airspeed 220m/s, wrong altitude (about 340m at ground) and wrong home distance (not shure about this...)
If I put the rc in WP or RTL mode, throttle was not working, of coarse why it noted a plenty speed.
I removed the Ardupilot to watch for some pitot tube bend or whatever else and reinstalled in the plane. After that (and a new calibration procedure) all was working properly, plane flew waypoints and altitude with improved precision, compared to the em406.
How can this happens?

Yes, I have the tube in the top nipples
It does not matter since it is on the ground
When I set the home point with the jumper
does the speed sensor work OK! ( I can fly and test RTL )
only when I transfer the waypoints shown on the Speed Sensor 220
Then I cant fly a mission
Jordi says that it can be a software error
But then so would all have the same problem.
