Sudden altitude losses during loiter mode

Hi,

I am flying my quadcopter using APM2.6 from 3DR, firmware version AC3.2, for some days.  And have faced a common problem in almost all of these flights.

I takeoff in stabilize or auto mode and then switch to loiter after some point of time. In loiter I give external RC commands from my transmitter to get the quadcopter to a certain altitude and position. For sometime everything works good but then I start to observe sudden moments of drops in the altitude of my quadcopter. 

Later on when I saw the logs for these flights I observed that my RC input for channel 3 i.e. throttle goes to its RC min values all of a sudden for some moment of time. This happens again and again during the flight for some time. During all of this I have kept the throttle stick constantly at its mid position but still the RC throttle input is changing to its minimum value and thus causing the drop in altitude. 

Can someone help me to identify what could be the problem here.

Initially I was using the Fly Sky FS-TH9X Tx-Rx set and then switched to Futaba T7C 7channel transmitter system. Unfortunately, the problem was observed in both the cases.
