So where are we with this project? I have come to the conclusion that the next frame I make will be a V-Tail and I would like to use my new PixHawk with it.

My Vtail code was pulled in to ArduPilot, and is currently available in master, and ArduPilot 3.2 Beta.

So how do you get to it? I don't see a graphic or any instructions on how to get the FC to setup in a v tail config.

yup, no problem. in the full paramter list, set the FRAME to 4
