There are two libraries in Google code page http://code.google.com/p/ardupilot-mega

First thing which name is APM_Libraries.zip

Second thing which name is libraries.zip

What is the difference between them?

The first is newer and should be used. You should really never have to go to the download page. All the recommend files are feature on the front page. We keep the old files around for legacy purposes, but if people get confused we'll just delete them.
