X-Plane and APM Planner issue

Hey Guys, Long time lurker, first poster!

APM 2.x running fine, all's well with a couple exceptions. I am using APM Planner to upload waypoints and altitudes, A/V does what is expected, naving to lat and longs, but the altitude does not make sense (Not what I am inputting) and after all waypoints are finished, when heading home, the altitude of the A/V goes to zero and the A/V just loiters around home until it hits the ground. 

How do I configure home altitudes and how do I make the A/V fly a continuous loop through all waypoints. Lastly is it possibly to NOT fly through your home point in a normal flight plan?

    have a look at the wiki videos regarding mission planning. that will explain most thing you need to use/do
