Best method to mount ArduPilot Mega and auxillary sensors

This may seem like a noob question as I'm both a novice to RC flight, electronics and ArduPilot Mega in general. Nonetheless, I got all the APM equipment (Oilpan, GPS, Pitot Tube, ZigBee wireless) and software working and have tested the output from

MediaTek MT3329 vs GS407 U-Blox5

What is the main difference in terms of capabilities between these two? The ArduPilot Mega recommends one of these two. I ask this because the uBlox is more the twice the cost of the MediaTek GPS module.
