Are all the values in meters or is the application taking the windows defaults, example in US feet and the rest of the world in meters?

And Michael, can you clarify when it is meters AGL (above ground level) vs ASL (above sea level)?
I assume the height displayed in the HUD is ASL, as that is what the GPS unit is going to report, but it gets confusing when setting waypoints heights in the mission planner, as it has some knowledge of terrain height. For example if I'm at a location that is 10m above sea level, and I input a waypoint height of 20m, will that be 20m ASL (i.e. 10m higher than the ground) or 20m AGL (30m above sea level)?
Or are the waypoint heights always relative to the home location's height?

you can change the units on the config screen, but the default is m
