I have a weird issue with my Mega.
I configured my flight modes via the Mission Planner software. While I'm on the flight mode configuration page and while the serial cable is plugged into the mega and I cycle through the various flight modes, everything seems to work properly. For example, manual is completely manual. When I switch to stabilize the control surface compensate when I pitch/roll the airplane's orientation, etc.
After I save the configuration, power down the board, remove the serial cable and power back on again, it's like I never configured the flight modes. The only one that works is manual. In all the other flight modes, everything just freezes.
What am I doing wrong?

Mission Planner v1.0.81
Mac + Fusion + Windows XP
Bilxlar airframe
JR 9903 (two switch set up as per this forum and verified with the radio test)

Do you mean that the mission planner freezes, or your actual ArduPilot Mega? I would suggest that you try setting the flight modes via CLI,(terminal tab on the mission planner).
