Fried 328 chip an APM board

After turning myself inside out trying to find out what is wrong with my APM setup i finally realized that my ATMega328 chip is fried. Fortunately i have a spare APM so i will still be able to take part in testing. :)

My question is how this could happen. The chip still works but input channel seven is now connected to ground and there is actually a tiny hole in the chip near that pin! 

I can still load firmware to the chip and the communication with the main processor works, but the 328 gets really warm when running.

One clue is that my receiver was fried at the same time.

What can have caused this?

The only thing that i can see is some kind of over voltage but shouldn't that have destroyed at least some of the other chips as well?

I have heard of ESC that when broken they pass the battery voltage directly over the BEC output but i measure 5 volts over it now.

Any ideas what can have caused this? I'm a little afraid of flying with this setup at the moment even with another APM board...
