Hi, friend of mine has a problem with his multicopter with Pixhawk flight controller. When he tries to fly it vertically at high speed - multicopter starts climbing rapidly...
He tried to diagnose the problem but he have found no solution so far.

One possible problem I see - vibrations in the Z axis, but I'm not sure if it might cause such behaviour...

Looked at the logs. Your Z axis vibrations are pretty bad! Looks like you're flying in Alt Hold which requires the vibrations to be minimal. Z vibes need to be between -5 and -15. Yours are between 0 and -40 in some places.
Lots of Z can cause fast climbs.

Haven't had a chance to look at the log, but could this be transational lift? I have a 450 quad that climbs rapidly when travelling horizontally at high speed. I have to compensate by lowering the throttle.
