I haven't tried the codes, but I saw that there are already a navigation system for the auv. Has anyone tried it? Is it working? How do we put the waypoints/destination to the program? Thanks!

ArduPilot 2.7 (now superceeded by 2.8, and completely superceeded by ArduPilotMega) works fine, including navigation.
Read the manual/wiki for instructions.
