So if I understand the Ardupilot system the system doesn't have the ability to refrence terrain that increases or decreases in altitude? So you set the altitude up so that it remains at a given altitude and hopefully the terrain doesn't change enough to interfere with the planes flightpath.

If you click the "Verify height" box, the Mission Planner will use Google elevation data to maintain a relative altitude over the terrain.
Yes, that is correct, the APM is not terrain aware, but the mission planner can reference Google elevation data. If you plan waypoints in the mission planner, you can hit the Elevation graph button to tell you if you are going to collide with the earth. The mission below would not be a success...
