While I was connecting Pixhawk with GPS +mag (mentioned for APM 2.6) that came with it. Initially I used the 6 to 5 pin cable that came with GPS module. Then upon connecting Pixhawk with MP, there was no GPS. I watched closely and found that pin on Pixhawk seemed bit awkward/offset. It was apparent that pin is not meant for it. I then took the 6 to 6 pin that came with Pixhawk and connected GPS to Pixhawk again & PRESTO the GPS was there.
I think this cable issue should be added into Pixhawk & GPS documentaion as it could lead to impression of GPS unit being faulty. It is easy to overlook the 1 pin difference visually. Hope this helps.

I've been chasing this for 2 days.
I just made this mistake, however in my case plugged it in with pin 1 (red) in the correct pin - this omits pin 6 and connects on the first 5 pins. But the gps works like this - pin 5 must be grounding somewhere. Use caution you can plug it in wrongly and it will still work.
