Strange Behaviour Ardupilot Mega

Yesterday I made a flight: Setup 2 waypoints: 2.3km from home and 300m in between. But airplane fly's 1.5 km towards waypoint 1, comes back to launch, fly's 1.5 km towards waypoint 2 and comes back to launch.
Very strange, there's also a very strange behaviour during the flight, certainly just before the plane decides to return to launch.

Manually I fly this plane over 2.0km. So I doubt it's the failsafe that kicks in. But what else could it be ?
