Troubleshooting Flipping / ESC problems.

Hi all, 

I posted earlier saying that I was having issues with my APM1 and it seemed the output pin 4 was faulty. It seems it may have been a software problem. Tried reloading the firmware etc. 

What seems to be happening now is this - When I first initialise the ESC's all 4 will work and essentially the auto calibration works fine. When I turn off / turn back on however all the ESC's will work apart from this individual pin 4 output. Essentially to get everything working I need to run through the calibration mode every time before flying. Any idea how I can get this to save?

Secondly after doing this config I tried my maiden flight, unfortunately it just flipped right over. Tried again and once more flipped over in a different direction. I picked it up and flew it in my hand however it seemed very unstable, no massive tendency to flip I could notice however.  

As a result I'm running through the troubleshooting trying to figure out what may be happening. Checking prop directions all should be ok along with propellers all pushing air downwards. I've tried to confirm what my frame is set to (I want it to be X) and in the settings frame is listed as a value of "1" however I can't find any references confirming what this setting is. It's a little annoying that the mission planner doesn't have any save confirmations when you make changes in it's setup. 

Further to this I've tried to do the CLI motors setup but I'm not having any luck. I've put the slider switch on the blue board towards the RC pins (I believe this is CLI mode?) and connected everything up bar LiPo with the Tx off. I have the USB connected, enter the motor command and then connect the battery. At this point however the ESC's won't initialise and I have no lights on in the A/B/C area. 

Any idea's to help me out or diagnose this further would be really really appreciated. 

Two main questions once again is why isn't this one ESC saving configuration and turning on with the rest? Second question being how do I get the motor command via CLI to work considering the ESC's aren't intialising.
