When installing the 2.9 version will all the setting changes I have made in 2.8.1 be lost?

This definitely needs documenting better, I couldn't find any info on the wiki about how the config is stored before manually uploading firmware with the Arduino IDE. I was expecting all my settings to need restoring but they were fine.

So config is stored separately from the firmware?

When, if ever, should we reset a config when upgrading firmware? I see a lot of posts about problems which reveal old/odd settings in people's configs.

My 2.8.1 settings stayed the same after upgrading.

It doesn't look like it, But I went ahead and re-did the radio calibration and made the necessary changes suggested in the upgrade thread. After that... I haven't checked to see, but I do know that Stable flight seems to be a bit better in this build
