ArduPilot handles drone stabilization when the ap is engaged. Do we lose stabilization when we need to turn off the ap to land or fly manual?

That's what most autopilots do, but in this case it's user configurable, Just change the code to set "fly-by-wire" mode to the off position or, if you have a three-position, toggle, the middle position.
