I received the latest version of the APM 2.5 board a few weeks ago. I have spent the last couple of weekends trying to set it up for a flying wing using the elevon setup. I have read and implemented the online tutorial for elevon setup several times and have tried every possible switch combination. I get everything to work in manual mode, but don't seem to be getting the response expected in stabilize mode. I just want to be sure, the controls should behave exactly as they do in manual mode except when you release the sticks the autopilot will then engage a stabilize routine and level the aircraft. I have my components mounted on a board to simulate aircraft movement. I can never get the autopilot to move both servos at the same time while in stabilize mode. I am not able to "fly" the aircraft in stabilize mode.
I have flown this same aircraft using a PAPARAZZI autopilot. Perhaps the stabilize mode works differently compared to the APM 2.5?

John, I'm a bit confused. APM 2.5 doesn't have DIP switches. Do you meant the MP reverse and elevon options?
When you set it up right, it should do exactly as you describe: work the same in manual and stabalize mode under RC control, but automatically adjust the surfaces correctly to maintain level flight in stabalize mode.
I assume your RC transmitter is in elevon mode and you've gone through the MP setup?
