I have APM 2.5 with APMPlane 2.75, want to know if I install APM on my plane will it fly with the default gains and settings or i have to change something (for stabilize and Way-point tracking)

It'll probably fly, but to have a good performance you will need to "tune" those values.
I recommend a good reading of the following:
