I am trying to tune my speed for different parts of a mission, but when I use the DO CHANGE SPEED command, the APM goes haywire as soon as I hit the switch from manual mode. I am trying to use it at a couple different places in the mission.

If you use airspeed it will ignore the wind and just fly the air. It won't stall as long as you don't enter a speed below stall speed. Be careful of turns. At a bank angle of 60 degrees your stall speed increases by 40 percent! Look what happened to me http://diydrones.com/forum/topics/autolanding-failure-tip-stall-on-...
If you use GS it might stall downwind, but I would hope TECS would protect you. I never tried it.
Do you have an airspeed sensor? I see you are trying to change the ground speed rather than the airspeed. I've never done that before since the wind could give you unexpected results. Even if you don't have an airspeed sensor, I think you should leave the first parameter setting at 0.
Try flying an autonomous mission and use the Actions tab in MP to change the speed of the plane. This would eliminate flight planning part of any possible bug.
