My PDB for my Y6 has a wire that says "to APM." I also have the 3DR power module which provides power to the APM2.6 via the "PM" slot. Do I need to connect these two wires to my APM from the PDB and if so, where?

You can connect them to the Outputs rail + - pins to power any servos you have connected there. If you don't have any servos it's not required.
