It seems I have to cut my red and black wire and somehow connect it to the PWM Outputs
Its dissapoinging it wont work off the AMP 2.5 to say the least
Is this the PWM? Im not even sure what it is

Every revision of the board gets better but you're probably right that the A9, A10, A11 (aka RC9, 10, 11) should have shared their power with the rear servo rail instead of with the CPU. That would have made the gimbal connection easier and we don't use those pins for much else.
PWM stands for Pulse Width Modulation, it's not a connector, but a "protocol" of sorts. What the instructions are telling you is that you should ONLY connect the signal line (usually white) to the APM. The gimbal servos should be connected to power via the battery, or BEC.
It's important to remember that the APM isn't really designed to be a plug-and-play toy. It's a hobbyist tool, and requires knowledge on how RC electronics work.
