I have an APM equipped quad in an X configuration. When I fly in stabilize "only" mode all controls respond in a proper way, switching to simple stabilize in "tail in nose out" orientation and pushing the right stick forward makes the craft fly to the right (instead of forward, away from me, as one would expect in "tail in nose out" orientation). The other directions are also not true and the quad does not fly the compass as it should in simple mode. I attempted calibrating the compass with no change. I don't think it's a wiring problem. One thing I remember having to do at initial setup is to reverse my bank/aileron channels on my transmitter. Any ideas about what might be going on?

Of course you're arming with the copter facing in the correct direction?
Post a tlog or dataflash log with the COMPASS message enabled and we can have a look to see if it's a compass issue.
