I am building this quad and am really looking forward to it. I want to make sure I have everything needed and compatible.
Main Questions: Are the battery plugs right and compatible with the charger and etc?
Am I missing something I need such as a cable?
Male to male cables or female to female?
Is there a mistake?
Should I change something?
Will this be way-point compatible?

I would suggest you buy the hexacopter kit from 3dr. I like the frame better because you can get the spacing you need to avoid interference, especially magnetic. You will have the power module so you won't need extra wires for connecting the battery. The legs are longer and it makes it easy to put the battery on the bottom. You would want to add a spare set of legs and a set of props. I use an 8000mAh battery for 12 min flights. You may need some XT-60 connectors.
The male-to-male wires are way too long. You should only need about 5".
The charger should be OK.
I don't have any input on all the 9X stuff.
