By convenience of USB connection and ease of layout on the quad, I always put APM on the side. The orientation is aligned to the direction of the quad. If we need to consider the center piece, Gyro is the one in that position. Is this correct?

If you mean, "does it matter if it's in the center"..I think it's fine to be slightly off center. Most people put them close to the center but I've never heard of anyone having trouble because it was off center. I somehow thing that if it was way out on an arm it would see extra vertical acceleration as you roll and pitch but I wonder if it would really matter...
