I am new to ardupilot and I have bought a quad recently and I want to install the arducopter system for a school project. I was wondering Wether it is possible to switch from manual flight with a transmitter to the automatic Ardupilot system with a switch on the transmitter.

You may assign a control (proportional, like a knob or a combination from 2 switches), up to 6 flight modes from the available ones. Some of us have tampered the radios and are using 6 position selectors to do that more accurately. You may find information at the wiki and also at the following post http://www.diydrones.com/profiles/blog/show?id=705844%3ABlogPost%3A... wich details how to build a 6 position selection knob. Understand that a multirotor is a very unstable flying platform by nature and fully manual control is impossible, so, the more close to manual is acro mode (but even that is controlled by accels), If you're a beginner, best modes to start with are Stabilize and stabilize + simple. Fully auto modes include Loiter (position hold), Return to Launch and Auto (gps waypoint navigation). Take some time to read thru the wiki.
