Good news: the 3D Robotics store is now offering custom-molded cases for APM 2, in both top-pin and side-pin variety. They're $4.99 each. All new APM 2s now ship with these cases, included free!
They're smokey semi-transparent, so you can see the LEDs through the case. The button on the top connects to the APM 2 reset button.

Bart, yes, if you soldered together your own board, you may have to clip the excess on those support pins.
Yes, please stick to the official configuration. People are free to add as much or as little as they want to the board, but the case itself is designed for the standard configuration, so it can be as small as possible for the vast majority of users who are using the default APM form.
3DR ships the extra pins WITH the APMs... there is no warning that these pins make it "non standard"... This to me is a simple matter of bad design. Sorry to call it the way it is. The creator/maker and sole main distributor of the hardware should/must be aware of the clearance required for their boards. Anyhow I know how susceptible some folks are around these "issues" and I don't want to start a flame war. I simply reported the problem.
Let's just agree to put a note on the product page to make sure people are not buying these if they have the extra pins in place. (Or if they decide to buy one they know they will have to simply cut these extra pins... not a big deal)
I really think this is where I will start to only solder the "official" pins on the boards I ship. Hey it will be less work! :)

Dany: our cases are designed to fit the boards we ship. If people (or distributors) want to solder on more pins, that's fine, but they'll just have to use the board without a case. Given that it costs many thousands of dollars to create a new mold, it doesn't make economic sense to make one just for products we don't ship.
I am a bit sad to report this but I have to...
There is clearance issues on the cases for people with all the pin header installed (100% of the one I sell have all the pins in place to prevent people from messing it up as they start exploring the possibilities it offers)
I know 3DR never put these pins on the board and they are really optional but here is the issue with the case.
A bit more clearance on that side would have being easy to do, specially with the stylish slope after the reset button. Can we get a case version 1.1 please that address this please? :)
So now what should I do? Stop pre-soldering these extra pins? I think that is what I will have to do until we know if a new case will be produced.
