I'm wondering is the altitude data comes from GPS?
and if I want to set some waypoints using MAVLink protocol, how could I decide the altitude is proper or not?

Comes from barometer. Measures 0 when it's plugged into power. Then goes up from there.
If settings waypoints you have to know if it's going to be high enough based on the location of the waypoint. If you are making waypoints that are going up a hill then you have to adjust the altitude manually or practice using the "Verify Height" in the flight plan section.
