I have followed the APM manual up to the First Time Setup portion. However, I was wondering how can I test that I can get manual control when the APM is connected into the system. I have the RC radio controls calibrated and I see the elevator, rudder, throttle bars move when I give output from my radio. However, how can I actually move the control surfaces when the APM is connected?

What you mean "when APM is connected"? Do you mean when you're in auto mode?
I would use the ch 8 input hardware manual. Channels 1-4 are then switched strait thruogh to the outputs bypassing the AMP.
Are you sure you are in manual? It shouldn't be an issue. If you are in manual then the the surfaces move. Should be part of any preflight checklist.
