You won't have the failsafe that's provided in ArduPilot. And you will have to connect your sensors and servos "manually", splitting signal and power of the servo cables, etc. Moreover, you will not have the possibility to connect the ArduPilot shield easily.
But basically, it's not impossible.

You can use any arduino board, and if you want the same failsafe system you can try my fail mux, is exactly the same as Ardupilot:
