Have you read the whole age? There is an example on how to use the Arduino IDE. You must use a special version (linked in the page) which has (to my knowledge) additional compiler options set to make the code a little smaller.
Also on the top of the page there is a note, that the latest copter and plane versions will not work in APM anymore (even if they compile, they will not fit into the flash from APM 2.x because they will be too large).

Also what kind of IDE do you edit the code?
I personally don't often use IDE's. I use gedit or vim on linux. Xcode (just the editor part) on OSX.
